I have various payout options, i.e. paypal, manual check, other.
When it comes to paying the affiliates and then trying to dump to a .csv file I am unable to do this as the PAP software is not able to dump the data regardless of payout option identified
THIS NEEDS TO BE FIXED for VERSION 4
Right now I have to cut and paste - shouldnt have to do this

the data is different for each payout method

The reason PAP limits you to exporting one payout method at a time is because the data is different for each payout method.
The purpose of the payout export is to transfer the data required to pay your affiliates who are to be paid using that method. What are you trying to do that requires all payout methods exported in the same file?
It sounds like you're trying to use PAP as your shopping cart / accounting system, or perhaps the ecommerce frontend to your offline accounting system.
While I understand that many people try to force PAP to be something it was never intended to be, it sounds like you'll be much better off using a shopping cart system to organize all your payment options, and integrate PAP into that, which is the scenario PAP was intended to fulfill.

How would you use file with different payout methods in it?

I agree with Alan that file with multiple payout methods in it has no meaning. For what purpose do you use this file?
If you want to export all orders you can do it in Commissions screens. If you want to export payout data then I see no reason for having all payout methods mixed in one file.
